I hope this helps you . If you have an existing project you can synchronize it with your repository by setting the remote location and pushing it up.
If you don't have an existing project you can create one easily using the commands:
code :
$ cd /path/to/my/local/project
$ git init
$ git add *
$ git commit -m "My initial commit message"
$ cd /path/to/my/local/repo
$ git remote add origin git@bitbucket.org:mike/myrepo.git
$ git push -u origin --all # pushes up the repo and its refs for the first time
$ git push -u origin --tags # pushes up any tags

will help you Sure. If you just git clone into a new (or the same) directory, you’ll have your project’ state locally and can work with it as if you never deleted anyting. This is a common thing to do if you messed up your local copy, cf. XKCD for amusement.

hop of those help? Checked almost every option posted here .. but what I found useful is backing up database from cpanel and files from file manager and then restoring it .

I wish did fix the issue. I don't see any egg file in your config. If by the "egg file" you mean git repository from github than the culprit is option -e — it installs the package in "editable mode". You probably don't need it, so the part of the config should look like this:

  - "git+https://github.com/slundberg/shap#egg=shap"
    …

it should still fix some issue Your error states that you can't delete non-empty dir.
So just check if dir is empty first.
