it helps some times A little bit late but since I made this question someone thought that it was wiseful to implement an easier way to retrieve a connection string. So I'll answer my own question, because now you can do:

string conn = Configuration.GetConnectionString("ExampleConnection");
"ConnectionStrings": {
    "ExampleConnection": "blah,blah..."
},

I wish this help you You can encrypt the connection strings section of the config file. A certificate can be made using the Visual Studio Command Prompt which will be used as an encryption key. Once you have the cert, you can add it to your solution and encrypt the connection strings section. After that, upload the cert to Azure in the certificates tab. It's an ugly process, but it's not too bad. This blog post should have all the details you need.

Use the CloudStorageAccount constructor that takes a StorageCredentials object. Then use the ToString(boolean) overload to get the connection string.

var useHttps = true;
var exportSecrets = true;

var storageCredentials = new StorageCredentials(accountName, keyValue);
var storageAccount = new CloudStorageAccount(storageCredentials, useHttps);

You can configure CloudStorageAccount via a connection string passed to FromConfigurationSetting().
